요약Freshwater Lake microbial communities have an outsize impact on global carbon and nutrient cycling because lakes are focal points of biogeochemical cycling on the terrestrial landscape. Observational time series provide a powerful way to study these complex natural systems without simplifying them into microcosms. One tool to analyze natural microbial communities is 16S rRNA gene amplicon sequencing (tag data), which provides a table of organisms and their relative abundances over time. This thesis develops several methods for analyzing tag data, and then creates a 19-year tag dataset to apply them to. In Chapter 1, a taxonomy assignment method called TaxAss is described. TaxAss uses two databases to classify tag data, which improves taxonomy assignment of freshwater tags by enabling the use of an existing freshwater taxonomy reference, the FreshTrain. In Chapter 2, a clustering method called Ananke is described. Ananke clusters tag data sequences based on their temporal coherence to highlight both data groupings that combine ecologically distinct organisms, and phylogenetically distinct organisms that cooccur. In Chapter 3, a new dataset called limony is created from lake itag measurements over nineteen years. The limony dataset includes biological duplicates and multiple controls. First, it is used to develop methods to determine a detection limit and remove cross contamination in tag data. Then, it is used to examine the impact of long-term ecosystem shifts from invasive aquatic species. After the invasion of the mesozooplankton spiny water flea (Bythotrephes longimanus), the Shannon diversity of Cyanobacteria families significantly increased in August-October. After the invasion of zebra mussels (Dreissena polymorpha), there was a significant increase in April Cyanobacteria relative abundance paired with a significant decrease in April and May Shannon diversity. This thesis combines new tag methods with a new 19-year time series to expand our understanding of freshwater microbial community change.
